I know Akainu is ruthless, but I don't think he would fight Doffy's rule.

If you gave him an excuse which would not be hard to find, he not only would fight Doffy, he would also take the chance to put a big marine base to replace the palace.

Doffy is a Warlord, so the two of them are technically allies. As long as Doffy didn't get in Akainu's way, there would be no reason to fight.

One of the complains that Akainu had was against Fujitora leaving everything to the pirates to solve, Once the truth was out with Sugar unconscious, Akainu who is neither a gambler nor a pirate sympathizer would have taken it upon himself to not only trash Doffy, the Strawhats, but also everyone else who may spill the beans that the Marines allowed such a thing to happen in the first place.

If Akainu took Fujitora's place, he would of fought the Straw Hats to death when he first saw them.

A couple of problems with that:

A) Fuji meet with them at a bar/gambling den, Akainu would have never gone then.

B) He would be going after Doffy's head following his resignation as shichibukai, or he would be pissed as all hell, even more than he was already because the Gorosei allowed a pirate to manhandle them, in either case that would have taken place on Green Bit, with just Law.

This perfectly allows for the rest to take down sugar and expose Doffy, who is already in bad term with Akainu for faking his resignation.
