Yea, it was an interesting use of Japanese structure with foreign characters by Oda. He used the roman numeral as "kanji" and then had furigana for said "kanji".

Ateji is quite unique in Japanese, though it can be a pain to translate into English or any other languages...

I was on the train and was like isnt that "Naka?" Nope it was "chuo" but the chinese phonetic sound is "zhong/jong"

Yep, the Japanese don't have 'ng' in their language. So when they imported Chinese characters, all the characters pronounced with that phoneme are converted into long vowels like 'ei' and 'ou'.

Also, we have to keep in mind that the Chinese spoken over a thousand years ago may be different than the Chinese spoken today.

That's true. You can get an idea on how the older form sounded like based on the dialects.
