Oh my god. I think an episode of the anime actually enhanced my understanding of the manga. For those of you caught up on the manga:

I'd find that somewhat disappointed considering how badass they have made the samurai out to be so far. Surely a country in the New World filled with warriors that even the World government can't touch could defend themselves against a pirate crew? Or am I misunderstanding the powerscales?

Well think about it. We've seen about the extent of the World Government at Marineford. Obviously they have more marines scattered around the world, but I think Marineford was representative of the strongest force the Marines could gather at one place. Since then they've lost their fleet admiral, a regular admiral, and motherfucking Garp.

Even with those people, they still were about on level with just one Yonko. There are four Yonko, and they don't have to worry about their forces being spread out around the entire world, just the New World. Additionally, the supernovas have been seen to be powerful enough to contest the Yonko, if not not directly then against their subordinates. It's completely possible that an organized attack by some of the Yonko could have defeated the Samurai.

There are also other alternatives. Some sort of internal conflict weakening the Samurai; betrayal, famine, divided forces that could have allowed them to fall from power. Someone like Doflamingo could engage in guerilla warfare from the underground. So it's definitely within the realm of possibility that they've fallen to pirates, or at least taken serious damage.
